From UML2 spec:
An instance specification is a model element that represents an instance
in a modeled system.

Most likely you encountered an applied stereotype instance specification
(Element.getAppliedStereotypeInstance() method).

This instance specification contains what stereotypes and stereotype
tagged values are applied to the model element.

This is internal implementation detail of the MagicDraw stereotype
mechanism that is why this instance specification is not shown in the
Containment Tree.

You may see this instance specification in specification dialog and
properties panel.
